Personalis, Inc. is a leader in advanced cancer genomics for enabling the next generation of precision cancer therapies and diagnostics. The Personalis NeXT Platform® is designed to adapt to the complex and evolving understanding of cancer, providing its biopharmaceutical customers and clinicians with information on all of the approximately 20,000 human genes, together with the immune system, from a single tissue sample. In population sequencing, Personalis operates one of the largest sequencing operations globally and is currently the sole sequencing provider to Veterans Affairs' Million Veteran Program. To enable cancer and population sequencing, Personalis' Clinical Laboratory was built with a focus on clinical accuracy, quality, big data, scale and efficiency. The laboratory is GxP-aligned as well as Clinical Laboratory Improvement Amendments of 1988-certified and College of American Pathologists-accredited.
Summary:
As part of the overall Operations Informatics group, you will manage a team of software engineers, focused on the development and support of a set of lab information systems that complement the main LIMS. The main goals will be to develop a highly automated lab and achieve a substantially shorter sample turnaround time.
The role is expected to consistent of one-third management and planning responsibilities, and two-thirds individual contributor tasks. The position reports to the Senior Director, Operations Informatics.
Responsibilities:
- Manage a team with primary responsibility for the following systems:
- The Storage Management System (SMS);
- The Demultiplexing Automation (DA) system, and its associated database (DADB);
- The reagent usage and reporting system (KitKat);
- The LIMS-specific data warehouse (Raptor), and its interfaces with other reporting tools (Terratorn, Tableau, etc.);
- The lab information data exchange system (Hummingbird).
- Work with management and key stakeholders to scope, prioritize, manage, and track projects involving the above systems.
- Work closely with a variety of internal stakeholders to:
- Design, develop, and deploy improvements and extensions to the LIMS, as well as associated lab instruments and software systems.
- Implement mechanisms for tracking key process, performance, and business metrics.
- Coordinate work with the other Operations Informatics teams, as well as other development groups.
- Help identify areas for process improvements, and generate software solutions for them.
- Help perform IQ, OQ, and PQ on the LIMS and related systems, and prepare the associated documentation.
Requirements:
- Ph.D. in Bioinformatics, Computer Science, Biology, Physics, or a related field, plus 4-5 years of work experience; or an equivalent combination of education and experience.
- Experience as a technical or group lead.
- Experience supporting high throughput lab information systems in a production environment.
- Experience working with lab scientists on software development and/or analysis projects.
- Experience working in a Linux/UNIX environment.
- Fluent with at least one programming language, with a strong preference for Python.
- Database design and development experience, preferably with MySQL or PostgreSQL.
- Basic familiarity with NGS data sets and analysis tools, with a preference for the Illumina platform.
- Detail-oriented work style.
- Collaborative approach to identifying problems and implementing solutions.
- Excellent communication skills.
DESIRED EXPERIENCE:
- Experience with developing and supporting software in a regulated environment, e.g. CLIA, CAP, etc.
- Experience with HPC environments.
- Experience with cloud computing environments, e.g. AWS, GCP.
- Familiarity with industry software development procedures, in particular Agile development strategies.
- Knowledge of basic statistics.
- Experience in data visualization.
